Honesty. You can't be honest in all situations, and not having the element doesn't mean you should lie all the time. Only when it's obviously appropriate, which Applejack already does.

Here's the thing. Scootaloo is the property of Hasbro, and it's not uncommon for a VA to sign the rights to their voice for that character away to the company. So when a VA goes and does Scootaloo for something not sanctioned by the company, it exposes the company to whatever criticism the voice actor might incur.

Here's a ridiculous but entirely plausible scenario that could arise:

A child pony fant goes to Youtube and hears this video. This child, being non-Christian, is upset by the fact that they feel Scootaloo is disrespecting their faith by singing a Christian tune, and they go cry to mommy about it. Mommy, who is slightly insane, goes and talks to her insane religious group (not implying that all religious groups are insane, BTW just that some are) who organize some sort of campaign against Hasbro, who had nothing to do with Scootaloo endorsing Christmas.

Or conversely, a Christian parent could be offended that the song sings about Santa without mentioning Jesus.

Or an atheist parent might just not like there being any religious reference in their cartoon at all.

Bottom line: There are crazies out there and Hasbro doesn't want to have to deal with them.
